It's okay to have ScriptAlias in your conf file as long as it doesn't 
refer to directories that you want mod_perl to serve.

It sound to me like you just aren't hitting the VirtualHost block that 
you think you are.  Maybe the problem is what Robert pointed out just 
now on the list.
