The only thing that really matters is to use the right version of
mod_perl with the right version of apache. mod_perl 1 works with Apache
1 and mod_perl 2 works with apache 2. Which ever route you go, just use
the latest version for that generation.
Apache 1.3.x has been around for a long time and is extremely stable. It
is still being maintained since it's used by so many organizations.
Apache 2 has newer features but it hasn't been around as long so there
are still occasional bugs that are being caught, but it's usually just
in those new features, etc.
But as far as speed and security, I don't think one is really any better
than the other.
