While there is such a thing as over-simplifying, I really don't see why TT can't be "covered" in a page or two. I personally think that the book should primarily use HTML::Template, since it's (1) integrated, and (2) EASY. At some point, it should be mentioned that you can replace the templating system, and show how it can be done for TT. I can see where that could fit in either when templating is introduced (Ch. 4), or when talking about extending CGI::App (Ch. 5). That's really all I'd do, and kill off Ch. 12 (Alternative Templating) altogether.
There's always more than one way to do things in Perl, but that doesn't mean you have to explain them all. :-)
