There are a few things you can do to get CGI::App working with
mod_perl. I answered this question a while ago, so have a look there
first:

That was written a few years ago, and since then we now have
CGI::Application::Plugin::Apache, which has some ties dirrectly into
mod_perl, so have a look at that for ideas as well.
